Ancestral Reconstruction: Comparing Majority Rule with Parsimony

Various phylogenetic problems (such as DNA, protein and genome reconstruction) involve estimating the ancestral states at the root of a tree from data at the tips (leaves). A better understanding of various methods of ancestral reconstruction would help us determine their reliability and credibility. This project investigates the upper and lower bound for the correct probability of reconstruction for Yule trees, under different methods of reconstruction. This project also focuses on the question of whether of majority rule or parsimony perform better. In addition, results such as monotonicity of parsimony, and the effect of changing the state of one or two leaves are presented.
