Ancestral Reconstruction: Comparing Majority Rule with Parsimony
نویسندگان
چکیده
Various phylogenetic problems (such as DNA, protein and genome reconstruction) involve estimating the ancestral states at the root of a tree from data at the tips (leaves). A better understanding of various methods of ancestral reconstruction would help us determine their reliability and credibility. This project investigates the upper and lower bound for the correct probability of reconstruction for Yule trees, under different methods of reconstruction. This project also focuses on the question of whether of majority rule or parsimony perform better. In addition, results such as monotonicity of parsimony, and the effect of changing the state of one or two leaves are presented.

Assessing the Accuracy of Ancestral Protein Reconstruction Methods
The phylogenetic inference of ancestral protein sequences is a powerful technique for the study of molecular evolution, but any conclusions drawn from such studies are only as good as the accuracy of the reconstruction method. Every inference method leads to errors in the ancestral protein sequence, resulting in potentially misleading estimates of the ancestral protein's properties. To assess t...
متن کاملAncestral Reconstruction by Asymmetric Wagner Parsimony over Continuous Characters and Squared Parsimony over Distributions
Contemporary inferences about evolution occasionally involve analyzing infinitely large feature spaces, requiring specific algorithmic techniques. We consider parsimony analysis over numerical characters, where knowing the feature values at terminal taxa allows one to infer ancestral features, namely, by minimizing the total number of changes on the edges using continuous-valued distance measur...
متن کاملCritical threshold for ancestral reconstruction by maximum parsimony on general phylogenies
We consider the problem of inferring an ancestral state from observations at the leaves of a tree, assuming the state evolves along the tree according to a two-state symmetric Markov process. We establish a general branching rate condition under which maximum parsimony, a common reconstruction method requiring only the knowledge of the tree, succeeds better than random guessing uniformly in the...
متن کاملMajority rule has transition ratio 4 on Yule trees under a 2-state symmetric model
Inferring the ancestral state at the root of a phylogenetic tree from states observed at the leaves is a problem arising in evolutionary biology. The simplest technique – majority rule – estimates the root state by the most frequently occurring state at the leaves. Alternative methods – such as maximum parsimony explicitly take the tree structure into account. Since either method can outperform...
متن کاملAncestral Nucleotide and Amino Acid Sequences
A statistical method was developed for reconstructing the nucleotide or amino acid sequences of extinct ancestors, given the phylogeny and sequences of the extant species. A model of nucleotide or amino acid substitution was employed to analyze data of the present-day sequences, and maximum likelihood estimates of parameters such as branch lengths were used to compare the posterior probabilitie...
